When I finish the graveyard level (e1m9 - secret level) it moves me back to the docks (e1m1) with all my current weaponry and items, instead of the next normal level.

I found the reason - it's because you loaded a savegame while in a secret level. I will make secret level info saved in a savegame to fix this.
